The Blues took the lead through substitute Courtney Duffus after he linked up well with strike parter Izzy Akinade and that looked to be the winning goal considering it arrived in extra-time.
However, Cork hit back through Josh O'Hanlon to ensure they dragged the game into a shoot-out with a place in the next round on the line.
First up was Duffus and he made no mistake. Cork sent up their top marksman Graham Cummins but he failed to convert and that proved to be the difference.
