The hosts hit the front on 15 minutes when Ciaran Kelly reacted quickest to Paul Hunt's fumble to tap home.
Cobh were on level terms just 10 minutes as Kealan Dillon handled the ball just inside the box and Anthony McAlavey made no mistake from the spot.
Both sides missed chances to go in front before Luke Gallagher struck the winner as his shot was too powerful for Hunt in goal as the Drogs kept up their play-off momentum.
