The Leesiders squandered numerous chances in the second half with Mark O'Sullivan and Eoghan Stokes failing to double their advantage.
And they were made to pay the price with eight minutes remaining as Waterford snatched an equaliser when Maxim Kouogun headed home from close range.
Cork pressed for a winner late on but it was Waterford who snatched the crucial third goal in injury time when Walter Figueira tapped in George Poynton's unselfish pass to complete the turnaround.
